Primer Design Pipeline

Autonomous primer design is a computational method that uses biophysical validation algorithms to automatically generate oligonucleotide primers for PCR and qPCR assays. VigyanLLM is a sovereign, purpose-built, multi-agent AI system for molecular biology, engineered in India. The platform delivers high-precision PCR primer and qPCR assay design using a deeply validated computational workflow—executed entirely on-premises with no external APIs.

Combining Primer3 thermodynamics with SantaLucia nearest-neighbour Tm calculations, BLAST specificity screening, and our 24-check validation pipeline — all computations run on secure cloud infrastructure.

Note: VigyanLLM is not a cloud-based SaaS application, nor is it a general-purpose chatbot. It does not process natural language for conversation. VigyanLLM is a specialized, domain-specific biological sequence analysis engine that runs entirely on local institutional hardware.

24-step Validated Primer Design Pipeline

The VigyanLLM primer pipeline executes a 24-step validation sequence designed to replicate real-world molecular constraints. Unlike traditional tools limited to GC% or Tm calculations, this system integrates physics-based and genomic validation layers including nearest-neighbour thermodynamics, off-target mismatch tolerance, and multiplex cross-dimer scoring.

The output is a lab-ready primer set generated in under 30 seconds, suitable for high-throughput workflows including amplicon sequencing, allele-specific PCR, qPCR gene expression, and NGS library preparation.

This sovereign deployment model ensures genomic data, clinical datasets, and proprietary research remain fully contained within institutional environments, compliant with DPDP Act 2023 for Indian institutions.

High-Throughput Capability

VigyanLLM is engineered for scale, processing over 105,000 sequence records in memory-safe batches. This enables core labs, biotech startups, and research institutions to perform large-scale primer analysis without performance degradation. The 24-step pipeline (expanded from 24-step core) handles batch sizes of up to 10,000 primer pairs per run on standard Docker deployments.

Training & Data Advantage

The platform is trained on over 320,000 specialised biomedical records across 46 curated training batches. This domain depth enables highly accurate biological reasoning compared to generic LLM systems, with 85% confidence thresholds for CRISPR-Cas9 gRNA on-target scoring, primer-dimer free energy prediction, and multiplex assay feasibility.
